Remember in Let's kill Hitler, the Doctor died and was resurrected
by River Song. Hence the Doctor has a new regeneration cycle.

How many gears does it have, I wonder?

12 IIRC but ask River what she gave up so that the Doctor could live on.

Can someone check Matt Smith's guest appearance in the Sarah Jane
Chronicles? The partial clip I viewed had The Doctor responding to a
question about his number of regenerations. His answer was I beileve
    over 500.

The clip was on Youtube, since the final season of the Sarah Jane
Chronicles was never shown in the US.

The limit of 12 regenerations was well and firmly established in "The
Deadly Assassin", and has been reinforced many times since then. <http://tardis.wikia.com/wiki/Death_of_the_Doctor> mentions the 507 regeneration limit, but says "Later statements by Russell T Davies
suggest this was likely a joke."

I fully expect the Doctor to have more than 12 regenerations, but I
expect him to do so by extraordinary means, just as the Master did
(though the Doctor's extraordinary means should not be as evil as the
ones the Master used). I hope they don't give him the extra
regenerations just by arbitrarily re-writing the limit.

LEt recall River Song did poison the Doctor in Nazi Germany.

As soon as she saw who she was, she revived him
giving him the rest oft her regeneration cycle.

If you've watched the clip, it's very very very apparent that the 11th
Doctor is just picking a number at random to get Clyde to stop asking.

I would have thought that with the Time Lords gone, the "limit" has
been removed. The Second Doctor established that Time Lords could theoretically "live forever, barring accidents" and equally
"established" in the show is that the Doctor is far older than he lets
on. Lots of examples from Pertwee on.

Bottom line: I think it would be very simple to explain away logically
the 12-regeneration limit. Heck, the Doctor has already been seen to
have fully or partially regenerate more than 12 times already. And
that's before we get into the John Hurt Doctor (since we don't yet know
where in the timeline he goes, though everyone has their theories).

All the Doctor has to do is say that the Time Lords had a limit they
imposed for balance, but they're gone now.

You're implying that the limit was legal, rather than biological. "The
Deadly Assassin" is the episode which introduced the concept of that
limit. The plot of that episode makes no sense if it were a legal limit, because it applied that concept to The Master, who would not have felt
bound by arbitrary legal limits. That episode makes no sense unless it's
a fundamental biological limit (and not one easily circumvented, because
if it were, The Master would have been able to circumvent it, or at
least to find someone who could).
